The "AINP1/ANN1 and AINP2/ANN2" MUX connection corresponds to the "011" MUX register field setting that shorts AINP1 to ANN1 and shorts AINP2 to ANN2. That's why it looks like data is being averaged.
ADCPro is only programmed to collect data from the ADS1282 1 channel at a time. You can independently collect data from each channel and save the data. Then you could put it excel at look at the data sets together. However, there is no way to collect the data simultaneously.

No, ADCPro was not programmed with that capability. You would need to use separate PCs.
The ADS1282 input channels are MUX'ed so you cannot really collect two channels worth of data simultaneously. For true two-channel simultaneously sampled data you would need to use two synchronized ADS1282s. With a single ADS1282 you can multiplex between channels, but that may not be very practical due to the long FIR filter settling time.
